Not destroying the ship increases the chance of the Unbidden showing up and makes it earlier. Or it used to. Not sure if they changed it. If you're not a ME or Hivemind accepting the ship will create a new faction of xenophiles I think. Leave the system and allow another fleet to spawn and retake the system, then enter as close to the portal as you can get and try to focus it down before the system control station dies. The Scourge also have a similar bug where I couldn't bomb the infested worlds unless it was under control of them.
