Yes you can probably bolt the 5-speed auto tranny from the Camry to the Scion's engine but you will have to swap the ECU from the Camry as well as the Scion ECU is not designed for a 5-speed auto, just the 4-speed. Probably be some other sensors or wiring that wouldneed to be changed as well.

Im unsure as to why but I can't seem to find a rebuild kit for the C50. I see them for all the old Toyotas pre-1998 but don't see any for Scion. If you can get your trouble code scanned, it may identify your problem. The way to get the rear seats completely flat is to remove the seat covers and shave the extraneous foam away. But it doesn't sound like a flat cargo area is your real concern. You won't harm your stock seats at all by stacking 500 lbs of cargo on them.
